I higly recomment these games:

Nes:
Crystalis: Game compairable to Zelda for the snes. Great game. (Got the actual cartridge here) But not sure if the current emulators are up for it.
Metal gear - snakes revence: Simply a fantastic game. I still haven't been able to finish it. (Also got the actual cartridge)

SNes:
Final Fantasy 6 (also known as 3): Just one of the best RGPs ever.
Aliens 3: Fun platform game.
Actraiser: Platform game with a mix of sort of RTS from time to time.
Evo: Quite an orrigonal game for it's time. Platform game on which you evole from a fish finaly to a human being. Which a whole lot of forms in between. Every form has a hole bunch of upgrades you can get.
Zelda: Ofcourse.
Tales of Phantasia: Not an easy game to find. But an interresting RPG to play. Has real action fights instead of option based fights you usualy see in RPGs.
Soul blazer: Top view hack and slash game, good GFX, nice music.
Shadowrun: Very origonal action RPG. Grab your gun and cyberdeck, and shoot some people and hack the world in the year 2050.
Crono Trigger: Great option based RPG. Some say the best RPG ever, but I think FF6 is better.

(Terranigma, Super Mario World, Secret of Mana are also nice games)

Game boy (color):
Zelda: Duh.
Zelda: Duh x2
Zelda: Duh Again. There are 3 zeldas for the GBC, Links awakening, Oracle of Seasons, Oracle of ages. All are great value.
Bionic Commando: This version, not the GBC version called "Bionic Commando - Elite Forces". Great platform game with nice music, and allows you to swing around with a graping hook.
Final Fantasy Adventure: Top view hack and slash RPG, more of an RPG then zelda and soulblazer.
Ninja Gaiden Shadow. Sidescroll platformer featuring a ninja. Music makes the game Wink

Game boy advance:
This is hard, as there are loads and loads of bad games made for this console.
I have a URL that offers all games as downloads, but not sure if that is legal...

Anyhow, following games I found are very nice:
Zelda - Minish cap (gpSP crashes at the last dungeon, so you are warned)
Advance Wars 1 and 2
Kuru Kuru Kururin
Castlevania - Aria of Sorrow
Summon Night - Swordcraft Story 2

(Joe & Mac) Caveman 2/3
Demon's Crest
